The provisions they brought out of the Shire were nearly used up by the time they encountered the Trolls. They replenished their stock from the Troll's lair and at Rivendell but all, including ponies, were confiscated by the Goblins.

Actually, they weren't so much used up, as much of the remainder was washed down the river when the pony ran into the flood. Just prior to Will, Tom, and Bert.
